In the January issue of Nintendo Dream, the Japanese magazine had the opportunity to talk with the development team behind Mario & Luigi: Bowser's Inside Story + Bowser Jr.'s Journey for 3DS.
When asked about why Bowser Jr. was selected as the protagonist for the brand-new side campaign, the team explained how it wanted to show the development of a character who had grown up in his father's shadow. Below is the full translation:
In the last game the main character was Goomba, who really worships Bowser. Because we wanted someone with just as much personality and appeal, and because in the original Bowser’s Inside Story the main character was Bowser himself, Bowser Jr. felt like the perfect fit. So we decided to tell his story. The adoption process for Bowser Jr. was relatively smooth as we thought it would be interesting to show the development of this character who has grown up in his father’s shadow. He may be mischievous, selfish and proud, but he comes to learn what is necessary to lead his own gang, whom he comes to treasure. We rewrote the script many times so that the audience can empathize with that aspect of his character.

That almost says Bowser Jr was adopted. Had to read that part twice hah.
I'm waiting for the day when Nintendo finally reveals who this kid's mother is or perhaps was. And why Peach is still a Princess and not a Queen.

Too bad they didn't make it for switch so people might actually buy it.
@Heavyarms55 Of course Bowser Jr's mother is peach. You know... After been kidnapped so often she slowly become involved with the bad guy, and saw a big heart inside that spiky shell.
The story for Jr.'s Journey was really good
The main reason was money. Also so that they could sell a game that can already be played on 3DS if you buy the original. To try and make it look like a newer game, but it failed
I bought this game yesterday. Looking forward to it, but first I have to finish Dream Team and then the othe Mario & Luigi games on 3ds.
There are a lot of Mario & Luigi games on 3ds!

Truth: because they had to justify a re-release without 3D support or any meaningful new content for people who already owned the (compatible) DS version.
Because he's the best of bowsers "children".
